There are 2 possible problems:

1) Since the MAF sensor is measuring air velocity, the output (to the ECU) will be wrong if the diameter of the air tube is different than stock.

2) The MAF sensor is sensitive to air turbulence. Having the filter element close to the sensor may cause this problem.
